Holy Errors Batman.

Took the car out for a drive...runs great...better than before. more importantly no CEL. It does seem to struggle holding idle, but I believe that is due to the battery being disconnect. Does anybody know if disconnecting the battery puts the computer into " safe mode " and needs to relearn idle ?

Glad you got it straightened out.
When you disconnect the battery ,most of the time, the learned memory gets erased .What usually works after a disconnect is to start the engine and NOT touch the accelerator pedal for a few minutes of idling for the computer to relearn the correct idle speed. After that ,it should be OK.

I let it idle and after 20 minutes, no change. Somewhere after 40 minutes and before 60 minutes the idle stopped dipping down into the 400s and remained steady. I set my alarm every 20 minutes.

Now the car idles but still a little rough. new plugs and wires. I'm gonna give the IAC and throttle body a good cleaning, and I may do the Seafoam in the brake booster vacuum line trick.

The cam sensor and crank sensor signals are compared and checked to see if they are with in pre-programmed parameters
When alignment is off, the ECM will set a CEL for one or other sensor

I am glad you got the car running right again.
This should remind one to take their time and set things right before moving on to the next thing.
