Take it to the dealer to have it flushed on a machine. There is no servicable filter in teh trans. It's deep inside the trans. Also, Hyundai automatics REQUIRE SP-III fluid. Most non-dealer mechanics don't know that and will used the wrong fluid (which will damage your trans and void your warranty).

Cliffs Notes:
- Only use Hyundai Approved transmission fluids
- 2006 Sonata requires SP-III trans fluid
- SP-IV and SP-III are NOT interchangeable
- Non-approved transmission fluids will cause transmission damage
- Damage caused by the use of non-approved transmission fluid is not covered by vehicle warranty

You work at a service shop? How many quarts do you put back in after the drain? I think I remember seeing in the manual the transaxle takes about 10 quarts or so? I have an 07 Sonata with the 3.3 V6 and shiftronic 5 speed. I noticed that some of the shifts are a little rough at times. The car has now got almost 50,000 miles and I dont know if the PO had the trans service at 25,000 or not. Probably the safest thing to do is assume it was not done.
